Help on transmission!

I have a 1990 240sx 5sp manual transmission. There is a loud clunking noise when I put the car in 1st, 2nd, 3rd and 5th gear. The noise dissappear once I put it in 4th gear. At first I thought the nosie was coming from the driveshaft. I checked the u-joints and the center bearing and found nothing wrong. My buddy and I put the rear end on jacks, start the car, put it in gear and let the wheels roll. I went underneath the vehicle and heard the clunking noise coming in the transmission. Can anyone please tell me where inside the transmission is that nosie coming from. :confused:

P.S I also checked the transmission fliud which was pretty low. I added more fluid in the transmission, drove the car around and the clunking noise is still there.

i've heard stuff about throw out bearings, i've got the same problem and am trying to trouble shoot it

you my friend are crazy. i dont know if i would lay underneath a cay held up by jack stands while it is revving..........

BTW, it is REALLY bad to shift with little or no fluid. Once you run pretty much any transmission with enough fluid missing, for the littlest time even, your gears will be so tore up that it gives a loud clunking noise. At least your 4th gear is good.....

I have, correction had, this problem...

did you recently get a new flywheel or had any clutch work done or is this a swap?

have the flywheel bolts checked good, don't ask me how i know...
