HELP!! factory alarm/door lock issue

I have a 94 z32 tt, I met in an accident a while back with a semi and he pretty much tore the driver side door apart. So I found a door from the junk yard and used that. The windows will not work now, so I try to fix or find the problem thinking it's probably the window motor or regulator upon diagnosing the issue the windows start working I don't really know how but they do. I'm assuming i triggered the factory alarm and the car will not start. I tried everything to start the car, cycling the key, disconnecting the theft module, disconnecting the ecu, and taking the neg. battery cable off and let it sit. Nothing works and neither the car nor the windows will work. Please If anyone can help it is greatly appreciated.

Is the security light blinking on the dash?

If you tried unplugging the theft module above the ecu this should have disabled the factory starter-kill, allowing the car to start. Try locking/unlocking the car from the drivers side door outside with the key.

yes the security light stays blinking until i close the driver side door,once open the light flashes again. I have unplugged the theft module and locking/unlocking from passenger side but car still will not start.

Then it's not a problem with the security system. Does it click at all when you turn the key? If it were the security system, it wouldn't do anything. I would start looking into fuses and relays, and possibly the starter motor.
