HELP! Car not running right after clutch/transmission swap!

Information on the naturally-aspirated KA24E and KA24DE engines.

So i just got done doing a clutch/transmission swap...i started it up yesterday and boom everything was fine and she ran smooth until i tried putting it in neutral. As soon as i did that, my car started to shake violently as if it was gonna die. It does this everytime i throw it into neutral, which forces me to throw it back into the same gear and after i do that the shaking stops...so inorder for me to turn it off i have to step on the clutch while in gear...I let my uncle test drive it yesterday and he told me he thought it was the clutch...I'm thinking but how? I just installed a brand new one and bolted everything to the correct specs...As of right now, i'm thinking its either 1 of these 3 things: "new" transmission that i'm using is JUNK! (i'm using a S13 transmission on my 14), or the shifter, since i haven't bolted it down yet to secure it, or i'm thinking that i haven't bleed my clutch system enough and maybe the slave cylinder was acting a little slow and the reason why i think that is because i feel like my clutch pedal is still a tad softer then what a extreme pressure plate should give off...I'm looking for all the help i can get on this...so any help would be greatly appreciated! is your car OBD1 or 2? If it's OBD2 then the trany wont work due to the posision of the Crank angle sensor (I think it's called). you might need to sorce a OBD2 transmission. also hit the search botton, I belive there's a wire you gotta clip or short out so that the ECU think's it's in nutral. before i did the swap i talked to a few guys and they said that shouldn't be a problem...thanks for tryin to help though...appreciate it! ANy more help would be awesome.

I hate that word "shouldn't". LOL with my experience it alway turns out to be a problem.

lets rule out the clutch on this one, if it caused that sort of problem you'd feel it all the time in every gear, like an extreme case of clutch chatter or such.. still I don't know how that would do anything in nuetral

I'd also rule out the transmission's physical condition causing this

check to make sure you didn't pinch a wire in the bellhousing between the engine.. this happens every now and then if a wire is close to it and you won't even realize it

id double check the wiring

and maybe you were farting around up top under the hood and knocked a vacuum line off?????

or taking the transmission off the mount let the engine drop a little bit and cracked a vacuum line?

check these things FIRST..... then report back
