If it's coming from the floor - either your driving habits have changed significantly after doing the 5 speed swap (i.e. higher rpm's etc), or you drilled some extra holes or removed some heat shields, or it's been a while since you've driven ur vert and are just feeling it now...
In any case, this is what happens to guys who run turbo setups - most of them either deal w/ it, heat wrap/coat the downpipes, or heat wrap the chassis, like so:

You can get a smaller section for cheaper, this was just the first result I found.

Perhaps the 5-speed you have is just running hotter than other 5 speeds? Maybe low on transmission oil/fluid? The heat shield should take care of it.
And just for completeness sakes, did you install the 5speed transmission boot thingy that goes on the inside of the car below the shifter boot? Mostly to prevent transmission fluid smell in the cabin.

all the hot air being blown away from the radiator is getting blown under the car, this piece covers a pretty big hole under the counsol. not to mention the ambiant trans heat aswell.onosqv wrote:
