Having weird problems with my 91 240

ok i just got a 91 240sx hatch and did a redtop SR swap..at first the car was a auto and they said it's gonna be manual when they swap the sr in..when i test drove it with the SR everything seemed fine but a few weaks later i was in a rush and didnt depress the clutch while starting the car but it still turned on..........and everytime i go from 1st to 2nd i can feel grinding on the stick like when you miss a shift, 2nd to 3rd also but not as bad. also when i let off the gas th RPM needle drops from 3k rpm to 1.2k and stays there for like 4-5 seconds then goes down to 750 where iset my idle at. What the hell?? If this is any use: i have a 3" downpipe and a new clutch.Please help me out..Thanks

Reason for the start without the clutch being depressed in is because they jumped the wires for the switch, common for the automatic to standard transmission switch over.

Is the engine cold when it idles high?

oh i see so i shouldn't worry about being able to start it with clutch then?

uh i always warm up my car before i drive it, in the cold mornings i let it sit for about 3-5mins.

And how about the grinding when i shift? it might just be wear and tear on the transmission, or maybe the auto wiring harness when they did the swap..i hear there are some people who have the same problem when they do redtop swaps into a stock auto KA.
