There is a laundry list of items that are a good idea to replace when swapping to 5-speed: trans seals, pilot bushing, clutch, clutch throw-out bearing, clutch pedal (obivously) are just a few, in addition to making sure the gearset shifts properly. You definitely need to get a list of what exactly will be performed, by the dealer, when swapped. An automatic ECU will work with the swap, but otherwise a M/T ECU would be required to ensure no CELs. Hope this helps.
