Fuse Boxes Help?!?!!?!?!

Hey, so i have the ka24e SOHC out and the sr20det on the cherry picker ready to go in tomorrow, im lost. i have both harnesses, but which fuse boxes do i use? There are 2 in the engine comparment, one by the battery tray and one by the air filter box....do i use the ka24e ones that are in my car now or the sr20det ones that are in the clip still?? Thanks.
