I had a loud vibration coming from my Xterra when it was in gear but it didn't make the noise until the revs were around 3500rpm. The dealer thought it was the transmission at first. When they started to investigate the noise the tech had a hunch and removed one belt at a time and drove the truck each time. Once he pulled the alterrnator belt the noise went away. It turned out to be a pooched alternator bearing.
If you can't isolate the noise just by listening, you might have to do the same thing that tech did, remove one belt at a time and run the engine to narrow down where the noise is coming from. It's the cheapest and most effective way to locate the problem.
