I've got a 95 240 with a Red Top SR20 in it. I just put on a Greddy Spec-M FMIC and a hot pipe with a flange for a Greddy BOV, which I put on. So now I have a hole on my intake and on my lower IC piping where the stock bypass vlave used to be. What do I need to cap those holes with? Because obviously the car wont run with those holes open...

You should really search a bit more, that hole goes to the IACV, there's a hose that goes onto the 2.

but the hose that connects the two has the stock bypass valve that was used with the SMIC in between it. which im not using any more. and that hose isn't long enough to reach now.

when removing the stock piping any holes created in the intake manifold should be either reconnected or capped off. if it is a larger hole then you need to cap it off. You can use a rubber stopper or a plastic cap. Home Depot, Lowes...

but I hope you still have your iacv hooked up or you are going to have a huge idle issue and boost leak

He's referring to where the stock BYPASS valve is normally, or as you may call it BOV.

To the OP, I know one person who used a 1" expansion plug to cap off the hole, I don't suggest this as it isn't the most secure fix out there. If you can't find a rubber cap at a hardware store to plug it off with then you could leave about 2" worth of hose on it and find a plastic pvc cap to block it off.

Or you could get the hole welded
