Im in the middle of swapping my s13 transmission out, and i've run into a small problem. Recently I purchased a new flywheel and exedy clutch/pressure plate. My problems is that when I try to line up the flywheel with the pressure plate 2/3 of the dowel pins do not align  , but the 6 bolts align just fine. Question is would it be safe for me to have the dowel pins removed at a machine shop? I was thinking of having the 2 dowels pins that don't align removed. Let me know, thanks.

i had the same issue with a fidanza flywheel, i was able to pull the pins out and place them into adjacent holes in the flywheel.
