Ok this may be stupid, but I gotta ask cause I worry about this kind of thing a lot. I changed my rear seal a little while ago and then put the flywheel and the clutch back on. When I was tightening the flywheel bolts down, I torqued them to 98 ft/lbs. But if I stood on the left side of the engine (looking from the back) and pulled UP on the torque wrench, it clicked on all the bolts. If I got on the right side and pushed DOWN on the wrench, it wouldn't click I could just keep tightening them. It seemed like they were getting so tight that they could strip out, so now I don't know if I have them torqued down right or not. Anybody got any ideas? I know it sounds kind of crazy but I didn't know if there was a certain way to do it or what.

Dude, are you kidding? I know right is tight, think about it, I was pulling up on it from the left side, turning it clockwise, so I was tightening it. I don't want to just use air tools and call it a day, there's a reason the bolts are torqued at the factory.

My guess is that your torque wrench was no good, the ball detent was not resetting when on the right side (and pulling down).
If your trans is still off, I would try to find another torque wrench (even if you have to buy a better one and return it) and double check your specs.
If the trans is already back on, I would just keep an ear out for any unusual clutch or flywheel chatter, and hope that you are good. The worse that could happen is that your flywheel rips off and you lose your feet :D

I had a simliar issue, when a friend was working with me and did not know how to use a torque wrench. He felt the "click" but because the wrench didn't give way, he continued to tighten till he sheared the head off the bolt. He thought the wrench would act like a ratchet when it reached the specified torque, it doesn't. This is the result.

Dang. Well I haven't put the trans back on yet, just the clutch. I mean they were real tight when it was clicking and I put lock tight on them. Now I'm worried. I hit them with my air rachet too but its not a big one and it wouldn't tighten them down anymore.

This is why I like bar scale torque wenches, you actually SEE the torque you're applying. :D

What is that? I think I got the one I have at tractor supply haha. I know a guy that would probably have a snap on torque wrench that I could borrow. I'll see if he does tomorrow. I asked a guy that works on only nissans earlier and he said ah I always just run them down with an air ratchet and put lock tight on the them.
