I bought an ss auto chrome turbo manifold...i think its a bottom mount turbo, and there are no bung holes on it.

I also bought a dump tube, this has a bung hole, most likely for the O2 sensor..right?

Downpipe has no holes.

Question: There are 2 pipes coming off the stock exhaust mainfold and one bung...one is for the EGR...and the other one, I dunno. The bung is for the o2 sensor. So...I know the EGR can be removed...but what about this other tube that is routed behind the engine?

One pipe should go to the AIV at the airbox and the other routed around the back of the engine goes to the EGR valve, both can be removed but you have to block off the EGR on the intake if you eliminate it. And of course you need to block off the hole for the AIV, but I would actually recommend that you completly remove the AIV like most of us do.

It does pretty much the same thing as the EGR valve but it injects exhaust gasses into the intake stream at the airbox. There used to be a pretty detailed write up on here about how to remove it, if you cant find it I'll tell ya how.
