Well, I know it's a long shot, but will an exhaust manifold from a KA24DE out of an Xterra or Frontier fit on an s13 and hook up with the exhaust/EGR/PAIR correctly?

No it doesnt have the pair connection and it is configured for a direct cat attachment versus a down pipe like your car has. Not to mention its downward angle is steeper then a 240 due to the engine sitting higher up in the engine cavity.
