Yeah, I'm thinking the MAF compatibility may be an issue. Do you have it set up so the injectors are controlled by the ECU Via MAF signal manipulation or is the E-Manage controlling the injectors independently? Running the latter with a Cobra MAF may cause issues. I haven't worked with the Emanage Ultimate, but I'd imagine you can alter the MAF voltage map to compensate. Though, it will require quite a bit of tuning. you might try switching to the OE MAF or maybe a Z32 MAF. Or any supported MAF for that matter.
