This seems to be a recent, common occurance on many S13s. Until recently, it was rare to see this happen, but I can think of at least 3 incidents in the past month or two of this happening.
First thing is I would eliminate bad swap wiring first. Double check the plugs beside the battery tray and make sure the red wire isn't supplying voltage to the black/red or the blue/red wires. The red is always hot, and if it's supplying voltage to the black/red or blue/red wires, the car will act as if the ignition is still turned to on. The black/red wire is the primary voltage source for just about everything in the car that's tied to the ignition switched power. The blue/red is for the coil packs, but USDM chassis weren't designed with that circuit, so most swappers tap the blue/red into the black/red.
After that, I would isolate the ignition switch as a faulty issue. Also, make sure you don't have a faulty ignition relay under the dash. It's the big brown one on the back of the SMJ (assuming you have an S13). It's the primary relay that supplies all teh accessories with juice and is turned on by the black/red wire.
