ECU/harness question

I'm in the middle of an sr swap and I've just found out from the guy doing my harness mods that the main and lower harnesses are off and automatic. The problem is I have a manual. My question is can the ECU and harness that was shipped to me be made to work on the manual despite coming off and auto?

so your saying the sr you got is an auto?or just the harness is different?..i cant really understand what you saying.as far as i know the harness should be the same,but you will have to put in a manual tps,but hopefully someone else will chime in here.

oh,and on the lower harness you have to jump the nuetral/safety switch wires,to get it to start

sorry I guess I worded that poorly. What I'm saying is the donor car was a manual, I have a manual transmission, but the harness sent with my engine is for an automatic. I already found a solution to the harness problem so I'm good there. Now I'm just worried if the ECU was from an automatic too and if that would cause any problems or if that doesnt make any difference.
