ECU/harness question

I have purchased a RWD SR20DET clip and have just found out from the guy thats taking care of my harness mods for the swap that the main and lower harness that was shipped to me is for an automatic but I purchased a manual transmission engine. My question is can the ECU and harness that was shipped with the engine be made to work for my manual engine even though it was originally made for the auto?
