When it comes to running at its optimal my vehicle is not at 100%. But it has no grave issues and i for the most part know its quirks

The vehicle is a 1990 NA manufactured on 12/89. But the engine installed has a manufacture date of 08/1993. The vehicle was like this when i bought it and the ECU installed is the original one from 1989. Apparently in 1993 the ECU's switched from a 8bit to a 16bit. Can anyone shed anylight if i should go ahead and replace the ECU for optimal performance or leave it as is. Also its a California emissions ECU.

Most likely what happen was when they swapped the motor, they went ahead and replaced the harness with the updated ecu. For an N/A, you won't really gain much from just chipping or replacing the ecu. I would recommend a real twin turbo down the road, get used to the power your N/A has.

The wiring harness seems to be the original one as well from 12/1989, the connectors for the injectors were just spliced to accommodate the newer injector type.

So it seems the ECU/harness are from 12/1989 while the engine is from 08/1993.

There's no problem with that. People replace the injectors with new style all the time. Everything seems fine to me.
