First of all, a disclaimer: I don't have an answer for you.
Having said that, I have the same 2002 Pathfinder Chilkoot, in a similar cold weather location (Ottawa), and I too have experienced dead batteries, a bad alternator, and other stuff that required disconnecting the battery.
Last winter my truck sat in my garage for 3 weeks with the battery disconnected while I had my ECM repaired.
Connecting things back up, or charging my battery while still in the truck, has never been a problem.
One thing I've always done though when charging the battery: I either disconnect it completely (both terminals), or I leave it fully connected in the truck and charge it with a trickle charger.
I've never disconnected just one post. Maybe that had something to do with it????
