crazy wiring issue HELP! 90 hatch

ok so I bought a 90 black hatch for my rb25 swap and I have ran into one hell of an issue. I've got the motor pulled out of the car and the engine harness and ecu disconnected, thought I'd get a new battery and check the electrical system. Wish I wouldn't have. When you click the key on to ACC everything is fine however when you click the key on over to on and then pull the key out the car still has power partially... The windows will roll up and down and all the instrument warning lights stay on, but the blower motor for the heater is not getting power... The blower motor works fine with the key in and switched over to on so it appears the blower wiring system is unaffected by the short. Now heres the really funky part... I can pull the battery cable loose and plug it right back in and everything is ok. So it seems to me that somehow its getting itself caught in some kind of loop to where when one system recieves power its jacked some how sending power to the relay behind the fuse panel inside the car keeping it on.... Has anyone heard of anything like this?If so how can I go about fixing it....

All help is appreciated I'm kinda down to the wire as my rb will be here friday.... and thanks in advance for the help

yeah, my '90 did that for a while... if I remember correctly, it was when my alternator died.seeing as you have no alternator, maybe it's the same thing.
