Crankshaft Question

In the process of putting a motor back together and noticed a difference when putting the flywheel/clutch back on. There is an extra spacer in one of the crankshafts (the one i chose to use....go figure) and the pilot bearing wont fit. Only thing i can think of is i have an atx and mtx crankshaft. Any help is greatly appreciated.

that engine came out of an automatic, that lug is removable, but it's a PITA, once it's out the new pilot bearing will go in like normal
