When I got my s13 hatch (yes I know you have a coupe) two years ago I had the same problem. Except I had everything wrong with my hatch. The weatherstrip needed to be replaced, the seals around both tail lights needed to be re-done. After that it was STILL leaking into my trunk. It turns out I had a very odd ball problem that I haven't read or heard about before.
Under the weather strip, by each tail light I have two small rust spots, nothing major at all, something you wouldn't even think would be an issue. I put a dab of weather strip sealant on each spot and re installed the weatherstrip, my trunk has been dry every since. Do what I did, get in your trunk (it was easier for me, I have a hatch ) and have someone run water all over the trunk, tail lights, get all in the crevices. Its the only way to truly find the leak...have fun
