The tube you are talking about is a vacuum line. If you see this pic from a weapon r intake (>$250), it has a bigger tube in the bottom where you would hook up that line.

Cheaper intakes dont seem to have it. I run my intake with that line open.....hmmm now I wonder if thats causing any problems? I hope more knowledgeable members can chime in.

Unless you are talking of the little black box next to the powersteering fluid reservoir....in that case thats an emissions box

The stock air intake has the valve cover breather hose, and the two other vacuum lines, exactly like the OP has stated. It ALSO has a a box attached to the fan shroud underneath it, and it's a resonator box. It is attached with a *big hose* like the OP also said. That picture that you posted, I've never seen a KA intake with an opening that large for a "vacuum" line. If it's for anything, it's for the tube and resonator box.
To the OP, if your intake only has 3 ports (one for the vacuum to valve cover, and the two other vacuum lines), then just simply remove the stock intake and resonator, and install the new intake in it's place. If it has a spot for the resonator, then just put the resonator back in...
It is the resonator. On dual cam KA's on the left side of the engine bay, there is a TUBE attached to bottom of the intake, that goes to an EMPTY box. It's a resonator.
