You may be refering to the line that goes to the idle relays on the manifold. This is how the idle relay bypasses the TB. This line goes from underneath the TB to the right (if I´m not mistaken) into the plastic intake when NA, about 5-6 inches before the TB, next to a smaller one.

Bottom port of the wastegate just before the comp, yes. Top port is used with boost controllers, if you ain't running one leave it open. But since you are, which boost controller are u using? Manual, electronic? If using a manual boost controller, then I'm pretty sure the BC goes in this line to the side port. My SBC i-d controller uses a second line to the top of the wastegate, or at least that's what the instructions say... haven't really connected it yet.
