Clutch problem/noise

Ive searched around for the answers but cant seem to find any wear someone posted whether or not what they changed worked. so hear me out. 1994 240sx convert. with a 90 240sx manual trans

i swapped the trans out last week. and everything went fine. the only weird thing i saw was the automatic pilot bushing was the same size as the manual pilot bushing, so i figure i install it anyway. now to the noise i hear

while in nutruel and the clutch not pressed in there is a horrible knocking/grinding noise. when you press the clutch in this goes awayalso in 1st-3rd this does the same thing, it goes away in 4th and is slightly noticeable in 5th gear. mind you everything shifts great.

I have a new throwout bearing on, i bought the while assembly pre-pressed so there was no damage with that. the only dumb thing i didn't resurface the flywheel, and did not put a new clutch in cause the one that was in there was only 3 motnsh old, but i don't htink thats the problem. though i am putting one in next week

so if you have any suggestions of what it could be let me know. im shooting for and hoping that its the pilot bushing and i was sent the wrong one, and its not a bent drive shaft or something internall

My first impression is that the transmission is junk.

The manual pilot bushing is a brass bushing, it really needs to be there. The auto dosent have on, at least its not pressed in the crank like the manual one.

My buddy has the same noise. Figured it was a throwout bearing going bad. But I adjusted his clutch pedal under the dash and it went away. Not sure if you have 100% pedal but try adjusting it out and see if it goes away. It fixed his problem.
