clutch changed now wtf is going on

So i changed my clutch in my 300zx, now when lifting the trans back up into position it hits the top of the tunnel, and the input shaft is past the pressure plate and touches the protruding lip of the clutch disc right by the splines because it still has a little ways to go up but it cant because the trans is already as high as it can go, ive been messing around with it for a couple of days with no luck, Fyi it was a f1 racing xlite chromoly flywheel and an exedy stage 2 clutch that i replaced the factory setup with. any input is great appreciated, Thanks.

Have you checked to make sure your engine hasn't tilted forward? Since the rear mount is missing at the moment, it can shift forward. This would change the angle of mating the transmission. Also, get two bolts, cut the heads off and cut a slot in the top. You can install them in the holes on the side of the motor and it will help guide the transmission into place. After you have it in, use a screw driver and remove them and install the bolts in their place.
