You know those two tubes that T off onto one tube that go into the ingen tube right before the connect to thwe throttle body? Well right on the ingen tube, I taped that hole off, then i ran one tube from the engine block striaght to the ground with a little breather filter on it, and i did the same to the other opening on the engine, instead of having them fight over the one hole on the intake itself, when i drove my car the idle was at like 300 rpms or so, and when id put the clutch in around turns it would sometimes stall. how can i get this all resolved, is it better to just leave the intake the way it is? or can i fix the idle and clear the codes off of an OBD2 scanner? would i need to reprogram the whole computer?

most likely you have just caused a vacuum leak, it was fine before right?

you need some of those tubes to have vacuum from the intake, they go to various valves and solenoids. the vacuum itself opens valves like the egr, aiv, vapor canister, etc... you need those to function correctly !
