Unfortunately, this is a common problem with our Bose players. I, too, am having the same issues. The best remody is to get an aftermarket CD player or find a used Bose player on ebay if you want to keep your car looking stock. No one has succssfully fixed their skipping issues on their own (if Im not mistaken).
You should know that although it says Bose in nice big letters on the tape deck cover, it's really made by Clarion, so don't go thinking you're downgrading in quality if you replace it with something else. If you've got some money to spend and want to spend the little extra to add navigation to your car, the Pioneer AVIC-D3 player rocks. The speakers are truly Bose speakers, but the stock stereo does not use them the way they were meant to be used. You'd be amazed by how much better the sound quality is with a newer stereo and your same Bose speakers.
