The battery went dead on my 2002 altima, I tried to reset the codes with the obd II and they wouldn't reset. Is there something I need to do to reset the system so the car will start?

It sounds like your NATS system has lost its memory. This will loose the Key-code information stored in the ECU. And this results in the engine not being able to be started. You will have to take it to the dealership for them to re-program your key(s) to the ECU.
