Car sputters bad every min, turn ignition off/on, sputter goes away for a minute

My car sputters every minute, real bad, almost to the point of stalling, but it doesn't, it will idle at about 400 rpm, but when I give it throttle it sputters and pops, and if I turn the ignition off and right back on the motor will run fine for about and minute and then it starts all over again.I have no idea what the problem could be! I rebuilt the motor, including o2 sensor, plugs, wires, coil. It seems to be that when I'm turning the ignition on and off I'm reseting something, I just don't know what! I searched but this problem seems to be a bit different than whats in the archives. I used to have a gti that did this and had to replace the ecu, maybe its the same thing. Any thoughts would be great!
