If you have a volt meter, download the FSM and follow the instructions for checking the coil packs for power.
While most alarms do have a kill switch circut, they are almost always connected to the signal wire for the starter. Which is why your car would not crank when the alarm was activated.
If you're sure the engine isn't getting spark, I'd really recommend downloading the FSM and start checking for coil power, CAS signal, etc.
Or you could keep chasing mythical dead batteries and loose alternator plugs that have nothing to do with your problem.
