Probably not, but double check both of the fuses to make sure that you didn't blow any of them. Did you have it connected through a line level adapter, or just straight to the bose system?

There's one under the hood. I'm not positive if there is a separate one for the bose amp or not.

If you went to a shop and the installer bypassed your in dash then that doesn't speak too highly of that installer in my opinion.

didnt understand your post, anyway it was a place called audio works in Texas. My amps were already dead so theybeen takin off.removed factory tape deck n put in duoble din dvd worked good as long as bass wasnt set to high guess factory speakers cant handle it. too much distortion.had a sony worked good but later went with now the non working pioneer.so.. can the speakers send some kinda signal or something back to reciever messing it up?

What kind of car was it? Do you know the impedance of the speakers? Many bose systems are 2 or even sometimes 2 ohm speakers. ANd if the bose amps were bypassed and those said 2 or 1 ohm speakers were hooked up to the deck, they could very well damage the deck.
