You should take it to a god car stereo place to have them look at it. Alot of places have a flat rate to remove & replace the unit and repair it. The cheaper thing is probably to get a new head unit, look for a double-DIN unit that will fill that gap up nicely, that is probably only a $300 deal and you can get a unit that places MP3 and WMA files, this will enable you to get many disks on one CD.
If you go the repair route, find someone that will do it FLAT RATE. I found a shop to do a flat rate repair on a stock unit, it was $250 to remove the unit, fix it, and replace it and had a 1 year warranty. Unless you can find that and they say "well need to remove it and see what is wrong bla bla bla" than you could be heading for a much more expensive repair than the unit would be worth. There are workarounds for the Bose units so you can use an aftermarket radio with those speakers. I know because for my 1997 I was going to buy an Avic Pioneer Navigation system and it could work with the Bose with a little adapter gizmo.
The other thing to look into as someone mentioned was to see if you have the pre-wiring for a unit in the trunk, if so that is a good option. Do you have a button on the radio that says "CD Changer" on it? If so your probably good to do that, if not than forget it.
