I would not worry about this too much ... for a number of reasons.
1. In most cases, the wheels (sans tires) are true enough that this will not be an issue for balancing the wheel/tire combination.
2. Most tire places are not careful enough to line up the tires correctly anyway to the rim dots.
3. In the case of the tire dots (white ones put on new tires), it is best to line those up with the valve stem. In the case of tires, this is a good thing to do to get the ideal starting point for a balance, but, again, the tire places are not very careful about this ... (I do try to get it done that way though )!
4. Even the slightest bit of rim rash (all too easy) and the blue dot balance points of the rims will not mean much after that.
So ... yes, follow the advice on the white dots on the tires, but don't worry about the blue dots on the rims.
