i gotta be honest with you = GO SEE A PROFESSIONAL MECHANIC.
your kinda all over the place. your saying it could be the a/c pump, inside the bell housing=input shaft bearing/throw out bearing, timing chain, a pulley, from the transmission, or from the engine.
go see a pro - to narrow down the problem. you right now dont even know if its a pulley issue, valve train issue, or a transmission issue.
if its a timing chain, it would start instantly from the beginning of starting an engine. if it was loose it would slap when being turned on, or off. it would sound like a chain saw. (see videos below)

and regarding the input shaft / throw-out bearing = it will rattle when in neutral. it will rattle random times, and not often. i know it was that - and after 3 months of fighting with the infiniti dealer - we had my whole manual transmission replaced on my girls 2010 G37s (6speed
manual). its really distinct sound. like a marble in a metal can sound that happens for 2-3 seconds and then goes away.
or it would happen when you push your clutch in, or out - depends and will tell you which bearing it is
