Those mechanics sound like a bunch of douche nuggets to me...
In the realm of non-performance engines, an engine "not liking the plugs" is just ridiculous unless someone really messed up the gap when they put them in. If there's spark getting to the plug, it will fire - doesn't matter what brand.
Why did it need a cap and rotor? Were they cracked or something?
The air filter box was warped causing an air leak. So? Everything of importance is behind the air filter (hence it being the very first thing the air hits when it comes in), so unless you have a gaping hole bypassing the air filter sucking in dirt, it makes absolutely zero difference.
A PSI rating of 60 is actually quite low for those 2 cylinders, so you're essentially a 4-banger. However, if 2 cylinders drop significant pressure at the same time, it's usually caused by 2 cylinders sitting next to each other with a blown head gasket between them. The 1 and 4 pistons on that engine are on completely different sides of the engine, so, presuming it ran smooth prior to this episode, whatever caused one to fail must have magically happened on the opposite side of the engine at the exact same time.
I've never heard of a proper compression rating at 90psi, so that alone throws up big red flags for me. Standard compression on this motor is about 160psi warm, 120 cold.
Honestly, it doesn't sound like your mechanic knows what he's talking about, or is trying to rip you off. I'd definitely take it somewhere else before you throw any more parts at it. Even O'Riley's will do some basic troubleshooting for free, which probably includes a compression test.
