AVC-R with wrong Speed sensor

So I want to install the Apexi AVC-R boost controller into my car soon. my Speedo is reading double right now (reads 120mph when I'm really doing 60mph) due to the wrong Vehicle Speed Sensor. I have a 1995 240 that I bought as an Automatic, then converted it to 5-speed when I put the redtop SR20DET in it.

Is having the wrong speed sensor going to effect anything when I wire in the boost controller because I know I have to wire into the speed signal?
