automatic vs. 5-speed ECUs

Just a quick question; I know the tunes are different between automatic and 5-speed, but are the ECUs PHYSICALLY the same? I have a spare automatic ECU that I want to put a 5-speed chip in, and I just wanted to make sure it would work.

It doesn't matter as they aren't really all that different like saaayy the mitsubishi 1G eclipses which use both a 390cc injector and a 450cc injector which means the ecus have different programming. With the CA18DET it doesn't matter as both ecu are tuned for 370cc injectors which means very little different in performance. The transmission ecu is the one that makes them act accordingly (engine runs off ecu and transmission is controlled by transmission tcu).
