Automatic To Manual Conversion?

Lately I've been looking for a S14 manual but most of the ones within reach in my area are automatic. There is one that was an automatic but was converted into a manual. I read somewhere that when you convert an automatic to manual you also have to trick the ECU into thinking it's always in neutral. Now if I wanted to put an rb25 in this car would it just be like any other install? Or would I have to do something different?
