I recently purchased a '90 240sx that was missing the auto transmission. I aquireda low mileage transmission and a torque converter from different sources, but both from '90 240sx's. When installing the transmission, when I put the transmission-block bolts in, the torque converter would push the flex late against the oilpan. I am doing something wrong? Also, when I turn the transmission input shaft, should the rear drive shaft turn?

it sounds like you didnt seat the torque convertor properly. its quite possible you damaged the pump in the trans when you bolted it up(the point where it bent your flex plate against the oil pan). if the trans is in park or nuetral it should not turn the output shaft

When in park, I couldn't turn anything. I got both gears on the torque converter to seat, which looked like was it. Were there different torque converters for '90 240sx's?

no to my knowledge, there was only one trans available for the 240. if the trans is in park you should still be able to turn the torq convertor.
