Ok guys, this has come up quite a bit and I've never been able to get a clear answer to this until today when I wired up my 5 speed. You'll have to cut a total of 6 wires, 3 sets and you'll have 3 crossed wires in the end.
1. One of them is in the battery tray fuse box area. My plug was on the under side of the fuse box. I pulled that plug out and there were two prongs on the inside. They're very thick wires compared to the other wires found on the harness and one is black with a white stripe. There's only two wires, so you'll be able to tell after you cut through the electrical tape and this and that to confirm the colors. Cut off the plug and strip the ends and solder them together. Wrap it up and you're done with the engine bay.
2. There are two sets of them on one plug from the old auto shifter. You have two plugs that plug into the AT shifter, one of them has 4 wires, alternating black and white black and white. Basically you're cutting off the plug on your shifter assembly and soldering those wires together. it should look something like this when you're looking at it. The different pairs will be denoted by different letters.

Those are the pairs that need to be crossed, remember they're black and white alternating between the two colors as you progress further through the plug. Wrap them up and you're all set.
