Auto CA in manual car. any parts different?

i went and bought an automatic equiped CA18det and i need to know if there is anything i need to change out besides the obvious(flywheel clutch, install pilot bearing)?

I hear the ecu might give you some problems, as it is different, but I'm not sure its worth worrying about it.

The thing is, i already have all the 5-speed stuff, the motor i had in my corolla was bad so i am just putting another motor in it. and it was out of an auto car. i didnt know if i would run into any issues. i know some cars there is but i dont think this is going to be an issue.
