For the butterfly and idle systems, do the "Atm. air source" lines have to connect to the intake, or can they just be left open to the atmosphere? if they have to go to the intake, i guess it would be before the turbo... is this correct?

Thanks, but not quite what I'm after. I understand how to hook the butterflys and idle stuff up, am wondering if it would be the same to just leave the pipes that go to the intake hooked up to nothing. I think the butterfly "ambient" could probably be, since all the air does is go thru the AFM before it has a chance to go to the vac system, and i dont see such a tiny amount of air being important to measure. My main question is about the idle air system (Air Regulator, AAC, etc.). There are 2 big hoses that T to each other and then should go to the intake (before turbo i guess? possibly between turbo and TB). Can that just be left unhooked and to open ambient air, or does it require to be hooked to the intake?

It can be left to atmosphere.

It can get a little tricky with the AFM though, and technically they should be routed back to the frontpipe after AFM and before turbo.
