another amp question

I have had my setup running for a while with the alternator whine but I have just been ignoring it as much as possible because i dont hear it at all when my music is at least 2/3 volume. But in between songs its really annoying and it pisses me off whenever i have other people in the car who havent heard it before and are like what the hell is going on. I have my power and rcas on opposite sides and its still whining. Should i try to ground my HU to the same spot as my amp? Would this make a difference? What else could i do? When i turn the gains down it goes away but then i cant listen to my music loud.
