alternator harness ???

i am in the process of doing a jdm motor, transmission, and wiring harness swap. my z was already a tt but with a auto transmission. i figured it should be a simple swap. well everything seems to be going well but need some help on the alternator harness connector, reverse light question using the manual trans harness that came with the motor. and also a connector that i am not sure where it plugs into..

the alternator harness that came with the motor is slightly different. first the new harness is bigger but both have 6 wires. i was just going to swap out the ends and use the old harness plug. but 3 wires color match but the other three dont. will it still work? has anyone use the jdm alternator wiring harness? attached are some pics..

i have read on the manual swap but havent found anything about using the manual trans harness. do i have to still run a connector to the plug next to the HICAS? is a mod even needed if using the manual trans harness?
