Wider tires do not "throw off" the machine. He either doesn't know what he is talking about, or you misunderstood what he said. Doing alignments on your car should be done exactly the same as they were before, and you should have no issues whatsoever. You should align the car to the same specs as stock, unless you are looking to change handling characteristics.
I also don't know what you mean by "off center" when reffering to the wheel.
