alarm sounds in 04 pathfinder after dead battery

My 04 Pathfinder has been sitting for a couple of months. I have a optima ret top battery that I knew was dead so I went and got one of the optima charger/conditioners. Last night I put the charged battery back in and the factory alarm sounds as soon as you touch/connect the positive terminal. If you just touch the terminal the lights flash and horn sounds. I pulled the fuse on what I thought was the alarm on the passenger side fuse box. The horn doesnt sound, but the lights are still flashing.

The only way we could get the alarm to stop was let the truck run for a few minutes and it would stop. As soon as you restart, it sounds all over. What do I need to do reset this and stop the alarm from going off?

Here is a reset procedure I pulled out of an old thread:

A side note: If you try and start the QX4/Pathy and it fails five times in a row due to the NVIS system, it'll go into "lock mode" and you won't be able to start it even with a good key. If you have a scan tool and pull the code P1610, this means you're stuck in lock mode. To reset and get out of lock mode, perform the following steps:

1. Turn ignition switch off.
2. Turn ignition switch on with good key. Do not start engine. Wait 5 seconds.
3. Turn ignition switch off.
4. Repeat steps 2 and 3 twice (total of three cycles).
5. Start the engine.

I haven't used this procedure, but it is worth a try.
