I removed my AIV assembly and i was wondering if that would cause the motor to not run right or not start right away?.... everything is stock on the SR except for a fmic, i have no other mods or anything to tune the car on it (like safc)...

You have to remove the AIV,Or the metal pipe that runs from the turbo elbow to the AIV will hit the steering shaft.Engine will be fine with out it.
