I don't think it is a problem with the intake. I am pretty sure all the cvt's go into 5th when switching to manual mode. I guess the computer thinks the reason you are going to manuel is because you want to downshift and slow down. As far as why your car feals like it going to stahl. I have no idea. Mine goes into 5th evertime I switch to manuel after I have reached the top gear.
I think I know what you are talking about when you say it feals like it is going to stall out. One night I saw a suped up spider on the freeway and I wanted to rev at him to see what he had. I new I couldnt beat him but just wanted to see what his car could do. I switched to manuel mode and my rpms shot way up and i slowed down. Then let up off the gas, flicked into 6th and there was a slight pause before it started picking up speed. Its like the cpu didnt like that I did that. So now I don't do that anymore. But my a/c is stock and it sounds like the same problem. So its not your intake.
