I agree with Bigred, option A would be best for several reasons. There is plenty of tweaking and such and small decisions to make once the engine is in and running correctly that can be fit in later with those later upgrades. And if it's anything like mine, there are other areas needing attention as well in a long term way such as connectors and engine monitoring/controlling devices that may or may not be up to the task of your new configuration such as IACV, fuel controllers, etc., not to mention brakes that most likely should be upgraded for the new power and your clutch and exhaust.
That and you mention Nistune, which no longer is a good tuning device and you will need to source a different ECU solution...plenty of things to drain your account and be decided upon in order to get a correctly running engine.
